Remember that enzymes are proteins and that proteins have a very complicated three dimensional structure. As a result enzymes are very susceptible to heat. When heated too high the hydrogen's bonds break and thus the glue which holds everything together comes apart. The boiling tears the enzyme apart and it will not longer be able to breakdown the substrate.
